Internal combustion engines are only as clean burning as the fuel they are fed.
Gasoline and diesel are relatively long chain hydrocarbons compared to fuels like propane or hydrogen. Longer hydrocarbons have more atoms in each molecule which means they take LONGER to burn.
This leads to a fundamental problem. There is simply not enough time to burn all the hydrocarbons during the combustion stroke. Compromises are made, mostly in the form of advanced timing. This means your spark plug fires long before the piston reaches the top of its stroke in order to give the fuel more time to burn.
This is a bad compromise as the engine is working against itself, like a bicycle rider pushing down on the pedal before it is at the top of its cycle.
Another compromise, the catalytic converter, restricts exhaust flow in order to burn the wasted fuel AFTER the engine. This process gradually wastes away the precious metals inside the converter, and doesn't even work for the first half hour of driving as it warms up. It is truly a poor design.
